When you swap diff housings from 1 box to another it does not only alter the shape of the holes that the dif fits in but can alter the relationship between the crown wheel & pinnion by fractionally moving the whole dif back & forth in relation to the main shaft, its this alteration in clearance that causes the whining.
As to how to solve this problem I can only suggest getting the new "pairing" line bored as per the original but it would be very expensive.
Its for reasons like this I have never done this particular swap, I personaly reckon its easier to use the correct box than start swapping bits from 1 to another.

You could the proper parts to do a conversion. All Minis had a remote casting and a long gearstick late 60ies early 70ies. This has been discussed before, but I don't think I've got any pictures.
