It took me 3 attempts to get a colour change registered, as regards engines, when an A-series engine is re-bored, the number is removed to re-face the top surface of the block. So far that has been accepted & whether for right or wrong, I leave it at that & say no more. If changing from a small block to a 1300, can be difficult, last time I needed the receipt & an engineer's report from my MOT tester, but that was some years ago. I agree that DVLA behave badly, there is no legal requirement to have your engine fitted by a garage.

The DVLA have had a collective lobotomy over the last couple of years.
They used to be very helpful & friendly but now its all by the book whether it makes sense or not.
When I fitted a replacement engine to a car last year I was also asked for a receipt from a garage. In the end I just knocked one up on the computer & they were perfectly happy at that. Their interest seemed to lie in the new capacity of the engine, because if it had increased they needed to change the road tax band it was in. When I explained it was a historic vehicle & I didn't pay tax on it it momentarily phased the woman but she decided it didn't make any difference.
Now everything including the MOT is computerised they seem to be getting very officious.
The thing is you have to treat them with kid gloves cos without their help & acquiescence you can't drive your car on the road.
